In light of James Watson's death, I post this article which clarifies Rosalind Franklin's contributions to the discovery of the structure of DNA. It is richer than the conventional narrative. nature.com/articles/d4158…

For over 20 years, the mouse model organism has helped scientists uncover the biology behind human health and disease. But the mouse reference genomes still have missing pieces. The first collection of telomere-to-telomere mouse genomes are available for two key mouse strains.
These two males belong to different species—but share the same mother. How? Why? To celebrate the print release of our last paper in this week’s @nature.com (issue 8084), here’s a thread summarizing the results. Why? Let’s dive in🧵👇nature.com/articles/s4158…

How did animals repeatedly conquer land? 🌊➡️⛰️ We analysed ~1,000 gene repertoires (24M genes!) from all animal phyla to uncover how this happened. Work led by @gemmaeling & @klara_eleftheriadi, both first coauthors of this titanic effort! biorxiv.org/content/10.110…

Practically useful & biologically aligned benchmarks such as this one from @pkoo562 lab consistently show that all the overhyped annotation-agnostic DNA language models are actually terrible for transcriptional regulatory DNA in humans (mammals). 1/
*Easter egg alert* NOT in the published paper. We also benchmarked Evo 2 and while it did better than other gLMs (consistent that scale can improve gLMs), it still falls short of a basic CNN trained using one-hot sequences and far short of supervised SOTA x.com/pkoo562/status…

Do current genomic language models (pre-trained on whole genomes) learn a foundational understanding of biology in the non-coding region of human genomes? A new evaluation led by @AmberZqt suggests not yet! 1/N paper: biorxiv.org/content/10.110…
