I've been meaning to advertise echtvar a bit more. Indeed it's oddly fast and pretty flexible for annotating with large databases. In the paper, we even encoded gene, transcript, impact for all possible SNPs (3 per position) and the archive is still small.

It’s unbelievable how fast #echtvar by @brent_p is. Annotating a whole genome vcf (5m vars) with gnomad and internal allele frequencies takes < 5mins. 🙌 github.com/brentp/echtvar
