A big thank you to everyone who contributed to these slides presented at #PlantBio18! @SonaliRoy_ @lteytelman Sarah Robinson @schwessinger @april_cs @DerSchmelling @T_Weissgerber @TyFordFever @JKamens Steven Burgess #ReproducibilityWeekR4E
It’s Wednesday, and for #ReproducibilityWeekR4E we’ll discuss Wet Lab protocol & Reagent Sharing. #ReproducibilityInScience #OpenProtocols #OpenMaterials #OpenScience
Happy Friday, Reproducibility folks! It's the last day of #ReproducibilityWeekR4E and we'll be discussing image and #DataAnalysis and sharing future plans of @repro4everyone. Feel free to hit us up with your questions!
Many biological material repositories are out there like @Addgene @ABRC_News @ATCCMicrobio @cgc_worms @flystocks @jacksonlab @XenopusNXR, but many others exist. Which are your favorite repositories to deposit with or request materials from? #reproducibilityweekR4E
Why share? Depositing with public repositories ensures access to future researchers. Some funders and publishers require deposition and this practice also can improve citation rate + the impact your work has on the field. #openscience #reproducibilityweekR4E
You can also share your code through code repositories like @codeOcean @mybinderteam which use container technology! #reproducibilityweekR4E
Biological materials repositories are a part of the solution to these reagent sharing challenges! #reproducibilityweekR4E #OpenMaterials
Some general tips on #datasharing: use a data repository like @figshare @datadryad @zenodo_org and specify a data or code licenses. #opendata #reproducibilityweekR4E
For example, bar graphs often show us an incomplete picture of the paper and there are many better options out there #BarBarGraphs #ReproducibilityWeekR4E
Even if a detailed description is provided, it may still be inadequate for showing someone else how to run the protocol, like how to draw an owl. This slide provides and example from a blog post by @tpoi pointing out insufficient descriptions in protocols #reproducibilityweekR4E
There are also containers like @Docker @BioContainers which allow for self contained packages with all code, programs, and libraries included. No subsequent installation required. #reproducibilityweekR4E
Using interactive programming notebooks like @ProjectJupyter and @rstudio help researchers with even basic bioinformatic skills keep track of and save data analyses, documentation, and visualization. #reproducibilityweekR4E
Version control tools like git help researchers manage formal versioning and differences between different iterations of files. #reproducibilityweekR4E
What does #DataVisualization have to do with reproducibility? Well, data presentation is the foundation of our collective scientific knowledge. Misleading #DataViz can lead to wrong conclusions of your work. #ReproducibilityWeekR4E
There are many challenges involved in image and #DataAnalysis. In our @repro4everyone slides, we consider some common issues and offer solutions #ReproducibilityWeekR4E
We’ll start out today’s discussion on “wet lab” reagent sharing, which involves accurately documenting and sharing biological materials like cell lines, antibodies, organisms, and plasmids. #reproducibilityweekR4E
Reagent repositories can verify, curate, track shipping, & protect IP of materials. If you decide to deposit there are some things you can do to make the process easier: recording how the material was created, provide associated publications and protocols. #reproducibilityweekR4E
Check out this diagram from this blog post on Experimental reproducibility by @SonaliRoy_ plantae.org/blog/experimen… It summarizes what we just discussed this morning regarding "wet lab" reagent sharing through repositories. #reproducibilityweekR4E
Reminder: you can currently find @repro4everyone slides and materials here: community.plantae.org/article/502490… They are currently being added to and translated into different languages by our #eLifeAmbassador group #ReproducibilityWeekR4E
